Recently my mercruser inboard hit a very shallow spot and sucked in a lot of
mud. Is there any way to flush this out?

Can't speak 100% on inboards, can tell you on IO's without closed cooling,
no there is not and it will settle out a lot of sand in the block. When I
did this on an IO I ended up attaching a garden hose directly onto the hose
that feeds the thermostat housing because the outdrive itself doesn't pass
that much flow. I then pulled the lower block drains and kept pushing water
through until silt stopped coming with it.
